If the pieces connect to a very different part of geometry, you might end up with some seams, etc. But usually it's ok.
A neat trick is just to shunt all but one of the pieces you've overlaid off the 0-1 UV square by exactly 1 square. That way, when it bakes out the normals, it will ignore them but as your texture tiles in each direction anyway, those pieces will pick up the correct texture on the next tile over.
